Edit: If this wish is too hard, blame my brother maths background. Apparently he has a way to 'corrupt' it, you don't want to know how.
It apparently involves qualitative field extensions (and so may include the relative equivalent of complex numbers). This is why we can't have nice things.

Hi, it's the brother again.

I will endeavour to explain this with as little mathematics as possible. The object of the game is to find the intersection of "wish granted" scenarios with the "wish corrupted" scenarios. For your wish, I had to grant the wish according to the technicality of what you communicated but also corrupt it from its intended meaning. This leaves only the space of language/communication for which the discrepancy resides. I followed the route of definition twisting of the word 'reference'. That is, the intention was for the communicated word 'reference' to mean 'refer to, in the same manner as hinting', whereas I purposefully interpreted the word to mean 'reference, the document supplied by an employer recommending and on behalf of a person who is job hunting'. That way, I granted your wish 'make a Doctor Who reference' by writing a recommendation letter on behalf of the spontaneously created (and so completely fictitious) Dr. Margaret Who, a person completely unrelated to the Doctor Who TV series and universe that you intended to have me refer to.

The mild difference between "a Doctor Who reference" and "a reference to Doctor Who" would have caused my solution to your wish in this game to become, well, not a solution. But then I would have changed the reference document from being for a person called 'Dr. Margaret Who' to being addressed to the prospective employer 'Dr. Margaret Who', thereby satisfying the requirement of being "a reference to Doctor Who". The meaning is twisted, and that's the general method of corrupting a wish.

As for this post, it is technically granting the wish WITHOUT corrupting it. Thus I have failed the game. However, I did not want to leave you without an explanation.

If someone would like to here my theoretical ("involves qualitative field extensions") solution to the very difficult to corrupt wish of "make a Doctor Who reference that is strictly not [a reference document]" then I will do that in another post to save people form eye pain. And brain pain.
