Make sure that either the program is named startup or that the startup program runs your control program.

Well, as a direwolf fan I may give you some more hints 
Programs do not disappear on their own.
When the game or the chunk is unloaded, program execution is stoped and you need to do s.th. to get it going again.
As Lyqyd already said, you want a program called startup on the computer. This program will be executed when the game/chunk is loaded again.
The easiest way would be to rename the reactor program to startup or to call it already startup when you pastebin get the reactor program.
Of course you need also the second program and make sure that the monitors are on the right side as shown in the video.
